I’m a bit stuck on the SO/CL ratio when trying to brew a NE IPA. From what I have read the SO/CL ratio should be 1:2 when brewing a NE IPA, but my software suggests that it will be very malty. Does the hop additions mask some of this malty flavor? The same software has a high sulfur ratio as being hoppy. Please help! Thanks in advance.

I would ignore what your software says the beer will taste like. Long story short: Software is dumb.
Ratios by themselves do not define flavour. The quantities do. For example, if your software only looks at ratios and you had 1 ppm of SO4 and 2 ppm of Cl, your software would tell you that you have a 1:2 ratio and that your beer will be 'malty'. That's not true at all. With barely any SO4 or Cl in there the change from adding salts won't even be noticed. So careful what you believe.
No water adjustment can make a beer completely malty either if there's nothing to start with. What your software is probably saying is that your salt additions may 'accentuate' maltiness that is in the beer, not that it will automatically make your beer very malty (nothing can do that if you don't have some maltiness to begin with).
NEIPAs are also a new style that kind of breaks some of the old thinking that your software is telling you. Your software's only giving you warnings probably, not that it shouldn't be done. NEIPAs are in fact maltier or smoother than a regular IPA in the sense that the hops are more rounded, not as sharp.
