I am using the recommended copper CFC with the standard in-out cold water/wort connections as shown in the EE build. However, due to a change of where my brew bench is located in my house and a different drain access situation it will be easier for me to invert my CFC to use it. This will mean the hot wort enters the bottom and the cold water flow enters the top. Will it still chill as effectively?

Yes. No difference.

Assuming you're following our TheElectricBrewery.com design as documented on our website, the chilling water's pushed through with your house water pressure, and the wort's pushed through with the wort pump. So orientation of the chiller will make no difference.
